This is a hard one. I can't choose a favorite right now, but I really like well-written or just fun characters. Monkey D. Luffy falls into the fun category, as well as most of the cast in Hunter x Hunter.

Though, as for well-written, Light Yagami was very well done. The protagonist devolves into such an unlikeable solipsist and it's incredible to see his ideals digress towards the evil he so adamantly opposes.
