It varies from seller to seller. You need to ask them but in this case (MOJ), you will need to send the payment via Paypal. When you register you give them your address and details so that's where they send the item.
The auctions on Yahoo Japan Auctions are pretty cheap but you can use an online store if you wish; although in that case you might as well use eBay.

It is considered as a deposit. I guess that if you don't end up paying the full price of the item, which happens, MOJ isn't left without any money.
